The Finnigan LCQ MS ion trap LC-MS with electrospray (ESI) and APCI ionization and multiple MS/MS capacity is an advanced analytical instrument. Basic fundamental operation of this instrument is the generation and migration of ions from the ESI or APCI assembly into the ion trap chamber. Ions trapped in the ion trap chamber are then sequentially ejected and detected. A sample can be introduce into the ion source by either injection onto an LC column and subsequent separation into its various components, or by direct infusion which provided no chromatographic separation of components in the samples before the sample passes into the MS detector.

 Single Stage MSIn the full-scan MS mode the LCQ provides a full mass spectrum of analytes introduced into the ion source. Molecular weight information on pure compounds and compounds in a mixture can be determined. This scan mode provides the maximum amount of information available from a single stage mass spectrometry experiment.

 MS/MS - In the full-scan MS/MS mode information is provided on the molecular structure of one particular ion. Structural information can also be obtained for compounds in a mixture. In this scan mode the ion of interest (the parent ion) is selected and stored in the ion trap chamber. The parent ion is then dissociated through collisionally induced dissociation (CID) to produced fragment ions (product ions). The analyzer is then scanned to generate a full mass spectrum of the product ions produced by dissociation of the selected parent ion.
